Anyway to keep the water out from coming up through the shift boot? Anytime I drive through a puddle we get TONS of water. Any ideas on a way to make it more weather proof in that area?

You can make it a bit more "Splash-Proof" but not water tight necessarily. Get a proper width Neoprene roll of rubber from Amzon or similar. Pull the shift boot assembly up and trim (slits, not wide open holes) it to fit pretty snug around the shifter and keep it wide enough to be able to mount it back down through the shift boot mounting bolt holes to hold it in place. It will help keep the splash from getting into the cab, but if you go nutz deep in water, of course nothing will stop that.
I like that idea… you’re talking thick rubber I’m guessing since you’re thinking slits? I was thinking something flexing that would have connected to the stick itself under the boot. I like you’re idea more ha

Yeah since the shifter moves in all directions, a slit in rubber would stay a little tighter to the shift lever but move around enough to let water back out in case it makes it through. If it's mounted well enough by the shift boot bolts, it should hold up well enough and pretty easy to do. It will help seal the boot to the floor too. just trim off the excess with a carpet knife after install...
