For the Tranfer case it’s a 5/16 but for the transmission what do you use on the square to fill it up there on top which tool do you need?

That is an 8 mm square bit. It is actually on the side of the transmission for the fill level.
Recommend using only GL-4 SAE 80W90 Transmission fluid.

The transfer case is a complete separate unit. It bolts up to the trans but doesn’t share fluid and it it goes bad it won’t damage the transmission. At least you know what you have done on this car and if you get another one it could need all the things that you have done to this one already. If the mechanic is positive the case is bad I would replace it with a guarantee that it’s fixed before any money is exchanged.
